Aahhh... forgot to mention :-
Can under water cover be some sort of fishes or may be shells or a crashed plane (like one in Eagle)

I think you should make the layout in your radiant. Make only a very raw layout, no details, just how the tunnels would connect and stuff. Then post here or ask in mumble and for sure a few people will test it with you and can give you feedback.
Its not much work to do the layout in radiant, and it will clear missunderstandings. Just my opinion :)

Don't forget to make that glass extra thick, or two windows with empty space in between or else we are facing the problem with models (as parts of your body are sticking through, like in uptown)

I made some tunnels with the sphere brush with various sides and sizes. But when i compile the same, with the drop down "BUILD" menu, it displays a error saying that "failed to get reply from socket port 39000".

What should i do ?

With that "failed to get reply from socket port 39000" you should uncheck the "monitor q3map output" in your compiler, or in the options if you compile from inside gtkradiant.

I think you didnt use any textures on your surfaces, so it shows up as shader not found. Since your texture browser is empty i think you forgot to set some paths in the gtkradiant options.
Normally you'd have to make a second UrT install, put the common-spog.pk3 in it, and extract the zpak000_assets.pk3 in its q3ut4 folder. Then you must set the path to that urt install in the gtkradiant preferences. at least i think so =/

How come a subtract brush doesn't create a "room", do I have to use hollows? I'm really confused regarding the basics of this editor.
